It's possible things are going okay, I mean, it's just going to take time
for things to balance out.

While I think religions may need to be altered slightly so they can't be
micromanaged...perhaps priests should have no nationality but immune to
execution...

However, religion is spread by the sword more often than not.

For example, instead of demanding land, one could demand conversion.  A
defeated nation may prefer this to losing a city.  Then over time religions
will span multiple realms, and then over time become something beyond any
one realm.  (in theory).
