I will gladly ignore the in-game religion thing. It seems that I had
interpreted the above sentence. If my characters get face to face with
priests and they decide to ignore their religions, doesn't that equal to not
recognising the existence of Gods?

If there will be no problem with having characters respecting others'
religions but refusing to be part of them and to recognise the existence of
a superior being in the world, then I have nothing more to say and thank you
for your time. :)
