I like this idea.  You figure even Christianity started off in people's 
houses and slowly grew under the Roman's noses.  It is hard to stop that 
kind of thing from happening (and usually just makes things worse).  I 
also think that temples shouldn't be able to be razed below a certain 
level, for the same reason, it is easy to see that level 6 temple that 
is sticking out from all the houses, but a level 1 that is little more 
then a house with idols in it would be impossible to find.
